Will this hurt the vehicle?

I am taking my brothers headlights out of his truck to get cleared and painted and it will be about 2-3 weeks without any headlights. The truck is too big to put in the garage. Will this hurt the truck in forming rust of messing anything up with rain and weather?

No, it won't hurt the truck as long as there's no bare metal exposed. There's nothing wrong with that as long as he's not gonna drive it without lights, highly illegal lol

Just get some painters tape and plastic and cover it that way.
